assembly_fasta (file) required: Input assembly/plasmid FASTA. Default behaviour treats all sequences as belonging to a single plasmid unless multi is enabled.

multi (bool): Treat each FASTA sequence as an independent plasmid.

sample_id (str): Optional sample prefix for reports.

biomarker_report (bool): Generate biomarker BLAST report.

mge_report (bool): Generate MGE/repetitive-element report.
