ID (str) required: Genome ID / prefix used inside outputs.

DEFENSEFINDER_TSV (file) required: DefenseFinder genes table (TSV).

PADLOC_TSV (file) required: PADLOC results table (CSV/TSV).

BAKTA_TSV (file): Optional Bakta annotations TSV to backfill coordinates for DefenseFinder-only hits.
