alignment_tool (enum) required: Sequence alignment method; BLAST is the RGI default and DIAMOND can be faster. Options: BLAST, DIAMOND

include_loose (bool): Include exploratory Loose hits below curated Strict cutoffs.

low_quality (bool): Use partial ORF prediction appropriate for short or low-quality nucleotide contigs.
